Using anything to aerate your soil, like perlite? I don't think the purple stem is really anything to be worried about tho.

I've done it quite a few times actually. The yield is definately low but starting on 12/12 you can complete a grow in around 45-60 days.

If you really want to use the PC setup, buy some femmed short indica seed and grow one plant inside. Train and pinch the hell out of it and you should get a decent yield for such a small area.

Purple stems are usually a sign of cold root zones or poorly aerated root zones. What kind of medium are you using? And is whatever your plants are sitting colder or warmer than the air temp?
