On the cardboard box to dry that's fine and what I prefer. I put the box in the bottom of my cab and I just make sure there's a few air slits. Enough for air to get get in but barely any light. I don't think you'd need to go through the Effort of hooking it up to your ventilation.

I know what you're talking about and I've experienced it on every plant I've grown as early as seedling. I looked everywhere for bugs too thinking they were little eggs, but seems they're just part of the plant. And yeah, they look like cloudy trichs but without the stalk. Not sure...
