    I've had some that took a couple of days to green up. Take a close look and see if the membrane is still on, that can make them look yellow/pale too. edit: I've never grown autos though, don't know if that'll affect anything

    If they're not rootbound then potting up won't change anything really. Sounds like they got stunted. At this point I would just watch for deficiencies and flower them out. Chalk it up as a learning experience.

    That's weird. If they're rootbound I would expect them to be sticking roots out the holes, and they are old enough to be. I would do what @ganga gurl420 said. And take a good look at the roots when you do.

    I use potassium bicarbonate as a preventive, but I don't know how it works as a cure for botrytis.

    Well, I have about 200 seeds, but the plant is 7'6". And about that wide. She isn't 100% pollinated, but every budsite so far seems to have a seed.
