That's why you got nute burn in the first place. You don't start nutes on a young plant until they are between 2 and 3 weeks of age, depending on your growing medium.

You can transplant any time. Hell, I've transplanted my girls as week old seedlings into their 3 gallon final homes, they love it - lots of root space!

Sounds like a heat issue - they do that to protect themselves. Hard to say without a picture, though.

I fit 9 ladies in three gallon buckets under a 400w light. (the buckets are about a foot across). So yep, like jawbrodt said, a 3 x 3 area.

Your plants are starving for nitrogen. Contrary to popular advice, they need it all the way through flowering, it is NOT normal for all your leaves to yellow and die in flower. I usually give mine their veg nutes all the way through, at quarter or half strength in flower, depending on how nute...

The new growth looks nitrogen deficient. As for the larger leaves - when you damage the plant, it stays that way. The leaves coming in at the growing tip, don't have those spots. (Not from the pics anyway). She looks a tad overwatered, as well.

No, it isn't healthy to have them all in one pot. As they grow, they will fight for the resources available (food, root space, light) and strangle each other out. You want one plant, one pot. A male will hurt your girls - because you won't know he's there until he's so entangled with the girls...

Yeah it's depressing - the males get so big, so fast. My first grow, two out of three were male - and the males were gorgeous, the female looked like a scraggly weed! lol

You want to keep him well away from your girls. The best way, I think, is to grow him out away from the rest, collect the pollen from him and get rid of him. FDD has a great thread on breeding stickied around the forum somewhere.

1000 clones? Seriously? You might want to get your feet wet before you attempt that. I think 1000w would be too much for them, they are pretty sensitive to light.
