I'm actually glad you asked me that. As I pondered my response whilst laying on my flower room floor taking a little breather I asked myself the same question. So I pulled back some perlite to expose roots at the top of the container and snapped a picture:
Dang it, now I am worn out and dont have the energy left to give you a proper come back. The short version is that you have proven my point for me, so I will just stop here :D

LOL sorry, Im tired and stoned, but Im also mostly serious. Unfortunately, the details will have to wait....

I will give you a hint of whats to come though ...... notice that the roots up top are brown, but the perlite is still white....

I hope the OP doesnt mind our carrying on like this. Im sure enjoying it :)

I ran Remo Nutrients my first round and I had stained roots. I called Remo about it and they said that it was a regular thing as their PK booster called Astro Flower has a humic base and it would stain. My nute mix would be dark reddish brown after mixing. I switched to Floraflex that mixes clear (aside from a slight tint fromm the calmag) and its night and day. Just my observations.

UC Roots degrades way too fast so the DIY recipe is best imo. I spent $200+ on a gallon of legit UC roots when I first setup. Then I read how fast the Hypochlorus Acid degrades. I sourced a 5 gallon of 12% Sodium Hypochlorite for $18 and do the 2mL per 1 liter of water and mix it up as needed each 3 days so there's no degradation. I'd never buy UC Roots off the shelf. Again, just my opinion.

Another cheap option is Southern AG's Biological Friendly Fungicide. 1ml treats 10 gallons. It's a highly concentrated version of the active ingredient in hydrogaurd, however it's marketed to the agricultural industry so you don't get raped on a vastly inflated price. UC roots is just another over priced product marketed to cannabis cultivators that don't know there are numerous alternatives that are far more economical. There are no shortage of overpriced stupid products in this industry. NEXT! :)

Nice hairy root bush sir. Props on the sodium hypochlorite. Lots of people use it with success. I actually ordered a pound of it off amazon years ago and it's still sitting in my basement. For some reason I gravitated to 35% h202 then ultimately landed on southern ag's BFF. Nothing's cheaper than bleach :)

Yeah I've heard allot of good things about that Southern AG. Wasn't an option for me when I fired up though and this seems to keep things rockin so...

Once you've bought the product you're vested. Burn it down. It wouldn't make any sense not to. I'm burning down a leftover stock of maxi grow and bloom I wish I hadn't bought. Switching to Jack's 5-12-26 and never looking back. You'll learn something new every cycle that will save you some money, and you'll be armed with more gardening knowledge to make the next cycle even better than the last one :)

Notice the amber color on the roots. Resembles a 50 year old bar whore's nicotine stained teeth:

Perlite is known for having millions of microscopic pores that hold moisture. The moisture in this case is from the nute mix in the bottom of your hempy bucket. How is it that only the roots are stained and the perlite isnt even darker brown? Your picture is clear enough that you can see that the perlite is damp.

You are pouring that nute mix over the top of the perlite and those roots, but only the roots stain? That doesnt quite compute for me.

To me, this is another indication that the brown on the roots has to be bacterial growth.

In the second pic, why would some of the roots have brown tips, but be white closer in to the pot? I cant see how a contact stain could work that way.

I noticed you were using those products while using organic fertilizers. That's akin to sparky dropping a load of biscuits on the kitchen carpet, spraying it with some lysol, and calling it a day. It's just not going to work like that. Hydroponic reservoirs need to be kept sterile. Adding organic amendments or fertilizer to a hydroponic reservoir is no bueno.
Wait, what? Floralicious is as organic as it gets - isnt it? Seems to me you are the one nuking your rez with organics that will explode bacterial growth?

just a little update, entering week 3 of flowering.

I replaced the pump and the girlfriend put foil over the hydrostones to block light

i am not sure which did it but the roots look miles better and the new growth is BRIGHT white.

I think i am not having any issues because its pretty chilly in that room so i am sure the water temps are in the mid 60s

I ordered hydroguard and should get it in a week or so.

Im voting for the temps first and the foil second, but either way, thats good news :)
Temps were so low i was worried about it being too cold.

the pump i was using before i got with a kit and was a piece of shit.. i think the pump wasn't agitating the roots enough.. That's my guess but i guess we can't be sure due to both changes happening at the same time.
