Clones will often do this even in 24-0 photoperiod. I haven't noticed if seeds will as well but we know it doesn't affect the yeild with clones so unless it is an auto flower you should be fine. :)

Different smells happen when you use seeds. One pollen grain per ovum. The pollen grains and eggs are all slightly different, and smell is the amalgamation of many genes so yeah you get a lot of variation.

Yeah you can just plant them once you see roots popping out of the rooters. Keep them humid for another 5 days after your transplant then set em loose in your garden. I have done this hundreds of times with rapid rooters. Cloning used to be an art, with them it's just a chore.

Definitely it isn't getting enough nitrogen. I want to say not enough phosphorus too judging by the necrosis. Either not enough nutes or the soil needs fixing. You need to test your soil or you won't get to the root of the problem.
