you need to balance you timer's setting with the output flow of your pump, i dont know how many tubes your planning on floodin, but if you pump is not big enough, you wont be flooding all of them with the same ammount of water. 1 min on may not be enough water with to small of a pump. if you are...

yes it does prevent mold, if you have a fan conected to a carbon filter i would leave it running, if i turn off that fan, then people ask whats that smell, so i leave it on. also you should consider the fact that in nature the wind dosent stop when the sun goes down.

you answered your own question, hand water it first, or run drip lines on a timer to them, keep DWC water close to the net pots, lots o bubbles...and stuff. you can put the rockwool in net pots with hydroton or wha tever meidum u desire.
