Purplish red starting from the inside is probably rot. It looks hairier than normal... In a bad way. You need a microscope... If they aren't trichomes, it's mold. Edit: good, dense nugs are the one's that rot D;

Those look like fungus gnats, but yeah for mites and gnats, I use Sevindust. I don't use it during flower obviously. It's kickass on mites. A Japanese maple from the nursery infested my whole grow with mites. $5 worth of Sevindust cleared it up in a couple days. I also recommend yellow sticky...

Gently sanitizing the water you use for seeds or clones is always a good idea. You can use a bit of peroxide or aspirin. Aspirin is basically the active ingredient in cloning gel for instance. Salyacylic acid or something. I have noticed a little dryness helps young plants get stronger...

Roots out the top are fine. They'll either grow bark, or they'll air prune. Both are ok. My plants always have a ton of roots on the top of the soil; exposed. Mine are older than yours, and in 2gal fabric pots.

If you're combatting heat, maybe consider the relationship between humidity and perspiration/evaporation. Maybe raise your humidity a tad or something? Maybe the stoma are closing up to prevent death? The plants look great TBH, I would just keep doing what you're doing TBH.
