What can i do with my long seedlings?

I was slow with putting them under light right after germination and then they stretched so fast Can they ever recover? Will the stems thicken up? Should i trellis them?

Put them in there next pots and bury them deeper

provide proper light, bigger pots like @timmehvl said and feed them

But wont it be a chance that the roots rot after planting the roots so deep?

no, not unless you keep it too wet. young plants still have a lot of "undifferentiated" cells, if you bury those to just below the leaves, the stem you bury will start growing roots shortly.
in the future, use either a couple of cfls or t5 lights, and get them as close as possible, should help with the stretching

left is one week old, right is 2 weeks old, both had a t5 within 3 inches the whole first week

Nope. Just bury them deep. Stems in the soil will root too.
