Noob looking for help

It is my first time growing so bare with me. I’m growing outdoor in a cold frame and the plants we’re doing great for the first few weeks growing at an accelerated rate. I grew them all from seed I found in product I got from the dispensary. One day I started noticing some small rusty, brownish, but also kinda shiny spots. I’ve been reading a lot about cal mag deficiency and also about rust fungus. Some of the plants are turning pale/yellowish at the base of the stem. I transferred the ones in clear cups into black pots as recommended by someone. I also transferred all of them into bigger pots since the pictures were taken. I’m not sure what I got going on here and was looking for an experienced eye. The little dots might burn from the solution but big splotches like that might be a pH swing/imbalance or possibility root issues. Good plan transplanting them, avoid using those clear cups, might have contributed to root problems. Has the issue changed at all since moving to the bigger pots? Best thing at this point I think is probably just check the pH that your water at is good and wait and see if transplanting has helped. Good luck.
