I let this guy get soaked by thunderstorms for 3 days without dumping ruff and all his new growth has become yellow? What should I do here?

I reckon leave her be for now. The green leaves are looking alive and healthy. If it's rootbound enough, repot her into a bigger pot.
Thanks for the response G, I added a 1/4 feed with miracid. And too the bottom cup of to allow air to the roots I think she'll be fine just wanted some imput. The reason it looks like it was topped as an infant is because a mouse got ahold of it lmao

I realize this, but I've already put plants in 5 gallon buckets. Can I fix this? If not how much will it affect yield

I don't know how much it will affect yield, but they'll get top heavy in 5 gal pots (Last years plants filled 25gal pots).
You'll need support (tomato cages) too.
It's an easy transplant to big pots, not flowering so it shouldn't be a problem.
