I broke my roots!!

Okay, I have a flood and drain system set up with 5 plants in it. It has one rubbermaid container on the floor with airstones and a submersible water pump in it which floods another rubbermaid that sits on a table above 6 times a day for a half hour. Here is my problem... Many of the roots have grown out of the drainage holes on the bottom of the flood table. I was working with the watere and i broke one of the sets of roots. There is about 9 spots where they pop out and i broke one. Is there anything i can do?? How will it affect my babies?!?

You could pretty much cut 95 percent of the roots off and the plant would live and grow more roots. I did it once when I was trying to transplant a girl but her roots were tangled up with other girls. So I cut her roots. It slowed her growth for a while but she made a full recovery.
