HELP! What the heck is going on??

I'm stuck in a rut here with my plant. I've looked at quite a few pictures of problem plant, read up on deficiencies, searched the web for hours upon countless hours, and tried a few different things in attempts to correct this problem.

The plant started off fantastic. The growth from germination was robust, green, healthy and over-all promising. In the first few weeks of seedling stage the growth was rapid and like I said, promising. I've had a little bit of a problem with the odd yellowing leaf here and there, but figured it was a normal thing--just something to be expected. Once in vegging stage, again, things were looking up, however the yellowing leaf issue was starting to become more apparent and appeared on a few of the bigger fan leaves. I only took a few leaves here and there at the start-- clean scissors of course (sterilized with hydrogen peroxide).

The plant had what I felt was enough growth to take some clones off, and they were getting to the point where I wanted to turn them over. I topped and took two more clones from the lowest branches. However, once after I d took the clones, this issue became alarming. With in the next week or so, yellow leaves started getting patches of brownish-gray, almost dead-like texture. Most probably these leaves were toast, anyways. I trimmed back all affected leaves to the point were the leaf was green. I feel the problem first started effecting the leaves either at the top or bottom, however there's disagreement here. A friend thinks it hasn't quite picked a spot to effect, and seems to have started attacking the leaves at random. The growth started to become stunted, however roots heave indeed started to come out the bottom of the pot. I transplanted it to a bigger size of a pot, thinking maybe it needed more room for the roots.

Now the stems are this red-ish purple color and what I would describe as "woody". It's looking like a stick shoved into the middle of the pot. The entire plant, as you will obviously see with a comparison, is this yellow-ish colour. And those damned dead brownish-gray spots are ever persistent. It's been like this, stuck in this stage, for about two or three weeks. I've been watering it by feel: when the pot feels light, it gets a drink, which seems to be every two or three days. I highly doubt its an over-watering issue as I have been letting it get light. I at first started to water, as-per-instruction, with DNF, even with a little bit less than what was indicated, just to avoid burn, but then became worried perhaps this was chemical thing as the whole plant seems brittle. So I tried flushing them with straight tap water, also to prove to myself that it wasn't an under water issue, as suggested by someone else. It wilted ever so slightly, but now after three days of not watering it, the soil is still moist and looks to be at a good color and weight to wait to water again.

"Do I have it backwards?" Is now what I'm thinking. Is this a deficiency of something? It's frustrating because I have absolutely no idea what's going on. I've spent enough money on it to be annoyed, and extremely discouraged. The upside is that the other plant, which was actually an experiment, looks beautiful. To give a bit of background on it: my cat chomped a young leaf in early stages of vegging, it was knocked over a couple of times, when moving it to hydro I broke a lot roots... twice. It was stunted for about two weeks and then something clicked and now she's gorgeous! Roots are plentiful, and healthy.

Hydro PH level: 5.5
Soil's water PH level: 6.5-7.0

well, i'm not sure if you're hydro or soil. if you're soil, feed once a week and water with properly ph'd water in between. hydro i feed every day. the plant looks hungry to me. i don't know what dnf is...
 
The one that is more yellow is soil. The green one is hydro. As mentioned, the hydro was an experiment that happens to have a favorable outcome.

DNF is dutch nutrient formula.

When you topped it, what did you use to cut the stems, and how did the clones go, did they survive?
