You don't want the plugs touching the water. You want the spray from the bubbles to be hitting the hydroton and getting that wet and that will in turn get your plugs wet.
Also next time wait till their is a good amount of roots coming out until you transfer. I've had them hit water in as little as 5 days from transfer to buckets. The faster they hit the water the faster they develop a strong root system in which to grow big from.

Thats what I do, I use growstones which has a similar water holding capacity as hydroton if not a bit more. So I let the water show just at the bottom so you can kind of see the surface tension on the water from pressing up into the netpot, then I put about an inch or less of medium.
It is an led light. This is the setup i am using.

I put a layer of medium on bottom, then my rapid plugs. I run my water 1/2" up into net pots since I have no drip lines. I could leave it there with no ill results but I usually keep it at the bottom or little above and get roots like these.
Also those look too tiny for those net pots, I would keep em out till they get a bit bigger with no top feed line.

Single plant per pot is all you want for sure. As far as water level goes, I would keep it high during this phase as long as you keep oxygen levels high with your airstones. Plants can grow very well in fully aquatic conditions as long as their is enough oxygen in the solution. Assuming you have an airpump going into there, I usually leave the water level high until I see roots and then it is less important for water to make direct contact to the rooting cube and you can usually maintain lower levels. I keep my water levels 2-3 inches below my netpots.. my high output air pumps and micro air rings create enough of the "splash/burst" effect to keep everything pretty wet in there. I found that if I keep my water level anywhere above that then my netpots stay too wet for them, they dont like it.
