Amputate a branch?

As for removing the flat branch, should I cover the opened wound with anything to keep it from getting infected or help it heal?

It will be fine.

Just cut the once with clean very sharp whatever you need, sisscors, pruning shears, lobbers... Anything but clean and one cut sharp.

The end will dry up withing a few hours max and form a protective scab type cover with "hard skin"
