With seedlings theirs a possibility of stem rot but generally burring your stem a few inches (below the first node) will start to develop roots out of the stem that was buried under the soil. I've done this when transplanting but normally just bury the membrane leaves.

I would not suggest cutting it. There is no point in cutting it if its still providing nutrients to your plants. Only prune leaves if they're more than 50% depleted of nutrients or dead.

Over-watering is likely your issue here. Seedlings don't need to be watered more than a week and light mists to keep top soil would be ok.Also how much wattage do you have there? You may want to move that light closer
