You are going to be developing a current through the water regardless, you are cutting the magnetic lines with the water flow, the induced EMF because of the J and B forces will create a pressure difference withing the fluid, the induced EMF is strong enough to balance out the forces created...

I think if you where to run a current through the water, where the magnets are placed on the tubes this could have different effects, I dont really know what but doing this would give you much more control over whats going on. You have to understand how Current, Flux and Force are all connected.
