They are 2wks old. I need to repot them asap but as you can see from photo that the cotyledon leaves are half way down stem. Can i repot and cover the cotyledon leaves with soil rught up to top of pot?

yes simple answer. they will develop roots up to the soil line happy growing

They need more light. That’s why they are stretching.

Be very careful with repotting as by now, they've developed a fair root system. autos are tough but their genetics don't allow much wiggle room for adjustment snafus.....
