Yes it can kill your plants as it stops the root growth and kill your plant.
I'm not sure how you get rid of it or what the cause is or even if you can sorry that's beyond me.
This is my first time trying to take clones myself.

good job. you have a rooted clone now.
yes, keep the plug soaked. no need to soak the dome as long as the plugs are soaked. you can transplant that fucker into a dixie cup of soil when you wish. water it in there real well when you do so.
acclimate it to open air if it has been in the dome the whole time. it may wilt if it is not used to open air.
the rest of them, just keep the plugs soaked and acclimate them to open air as well. open the dome now and then, watch for wilt, and close the dome again if need be. they will root soon enough.
and 500 watts is way too much for cloning. they only need minimal light. 25 watts per tray of clones is plenty. go invest in that.
Your roots are fine, ready to be planted.
So the white fuzzy bits next to dirt on the start of the root isnt mold?
My bad if it wasnt just looked like what grew on a cpl of my stems that had air bubbles and didn't take.
Above the soil would be a problem, but those are nice healthy roots

Also you didn't mention putting your clones in water quickly after cutting, before the rooting hormone. The reason for this is to not let air into the stem. It's not necessary if you can quickly dip in gel, but if you practice this, and keeping your plugs moist, you'll probably up your success rate.
I like the $10 2' fluorescent plant light from Walmart for my clone dome. I like city water for them because I feel like the chloramine will reduce bacteria in the semi stagnant environment. I wouldn't recommend standing water, but a mist every day, lightly on the leaves and inner lid.

Haven't read all of the replies but it looks like youre getting good help. I have found that my plants clone really well at 85 degrees, and up to 90. I clone in soil, but haven't lost one yet even when I've completely ignored them for days. I use two 23w cfl bulbs for cloning. Unless you're growing other plants under that light already, you're consuming a lot of power for your operation.
Fwiw, I use the Dynagro rooting gel. Cheap and effective.
