A bit late to reply but... The stress from a transplant could shock them. Transplant need not shock auto-flowers. If you start them in a ph neutral soil (as auto-flowers should be) in a small container perhaps 6" H, 6" D, after 2 weeks carefully upend it and replant in the permanent container...
