The tiny little flies are most likely fungus gnats. Fungus gnats arent too harmful more or less just annoying. The young do eat fine root hairs but its usually not a problem. For the fungus gnats you can add a layer of clean sand...they wont be able to dig through that. Thrips sounds logical...
