Algae is green not brown. Some nutes will discolor roots with no bad effect. I would go ahead and do a flush and then you can get a better idea of what the stuff looks and feels like. I'd add H2O2 also. As for roots growing up I have to say I've never seen that. If you have good roots going down I wouldn't worry about it and I think I'd trim the ones going the wrong way off.
